I have a few:
"Numbers" and "Tricia Tanaka is Dead" for Hurley (I like most of the Hurley-centric eps, but these two are the best IMO. The scene where he confronts Danielle is one of my favourite TV moments of all time).
"The Man Behind the Curtain" The first Ben Linus flashback, and the first to give us a glimpse into DHARMA's time on the island and what ultimately happened to them.
"The Shape of Things to Come" When the mercs attack the village, forcing Ben to mobilise the Smoke Monster.
Also, the time jumps in Season 5.
