Why? They got the Supporters Shield by having the highest number of points from both Conferences.
But to be Champions they need to win the Play-Offs where everyone is going against each others from both Conferences.
Being Champions only by playing games in one of both Conferences would make no sense.
With this we get 2 different titles. It's way more fair and logical and gives way more emotion and it's more competitive.

There should just be a final between the two teams at the head of the conferences imo. Hum...
That could be interesting as well. But even with that both should get the Supporters Shield in this case.
However, in the case you've just said it could be more fair but... it'd be way less thrilling.

I know in the old VFA (fore runner to VFL and then AFL) they had the league structure until Collingwood and Footscray finished level on points in 1896 (the last year before the VFL broke away). They then had the "Grand Final" to settle it. They had a two week build up, lots of publicity, made shitloads of money and "Grand Final culture" was born. However they made it as difficult as possible for anyone bar the top team to win as they got to challenge the champs if they lost anywhere along the way. Collingwood changed this when they deliberately threw a semi final in 1929 to give themselves a week off and a fresh crack at Richmond in the Grand Final who were playing their third week in a row. NRL had the same stupid challenge system but were so perturbed when the Roosters had the temerity to win the 1911 premiership after not finishing top that they reverted back to first past the post until 1925. 4 times in those 14 years the top 2 teams finished level and they eventually decided those Grand Finals were too big a cash bonanza to pass up. What intrigues me is the FA and other first past the post leagues not responding to the popularity of cup competitions by putting, say, the top 8 teams in a play-off cup.
