Well the problem is that the bugs were using tunnels and staying underground where nukes are not exactly useful. They wanted to colonize the planets so nuking them would render them uninhabitable. A planet full of giant alien bugs would already be uninhabitable. Not if they are dead.

Which takes the conversation back to nukes and if the bugs were under the ground they could have used robots that are used in mining. But taking the conversation back to nukes we go back to rendering the planet uninhabitable which makes it a problem for future colonization.
